One of the reasons Scrivener works better for long-form writing is that it has a lot of organizational tools built in. Scrivener includes a built-in text-based tutorial that will walk you through all the features, but it will take you at least a couple hours to go through it all. Markdown links can be long and messy, but Ulysses cleans these up and makes them more visually pleasing by displaying a link box which pops up when double-clicked. I also love the way Ulysses handles links and footnotes.
